AK, you may want to back up a bit here. You might be putting the cart in front of the horse. Either me, or both of us, need more info on this rifle.
Was this barrel swapped from another rifle?
If it was, have you had the head space checked?
If you haven't, you need to before securing the sights.
If this barrel is original to the receiver, it hasn't been completely tightened up. There will be an index mark on the barrel and the front of the receiver ring that have to be lined up, "if" this is the original barrel.
When we have all that figured out, I can tell you how to index your sights.Comment

The barrel appears to be original. The index marks, from what I can see, line up.

When the rifles were originally built, they screwed the barrel in tight and verify headspace before soldering on the sights.
The FACT that your rear sight is misaligned tells us that the gun is not all original...
If the index mark is aligned, and the rear sight is misaligned, then you probably have the wrong barrel.
I would start by re-torquing the barrel first as the barrel may not actually be torqued correctly.
Each barrel/receiver will have a different index mark location as the threads start/end in different places...
The index mark was applied to the barrel AFTER the barrel was torqued into the receiver.Randall Rausch
