If you already have a 30-06 why not use it for 1000 yards especially if you already reload. You want a bullet with 0.500 or more G1 BC and work up a load that shoots well at 100 yards and 1000 yards is just another distance.
A good crisp lightweight trigger will keep you on the target without jerking the gun.
A different stock will allow the gun to track in the rest so follow up shots are smoother and quicker.
A new barrel shrinks your groups to the capability of the cartridge you are using.
If my only two choices were 308 and 30-06 I myself would take the 30-06 every time even if the 308 is considered slightly more inherently accurate because of the ballistic advantage it offers.
If you want to build a completely new rifle a 7mm Shehane 284 Ackley Improved or the 300 WSM or 300 Weatherby would be my choice.
Build it in a chamberings the F-Class or 600/1000 yard Benchrest guys use so all the guesswork is already done.
