My two most accurate pistols are my Sig X5 in 9mm and my 1.5" LB PII Supertac in .45acp. My .22lr Sig Trailside Comp is also pretty accurate with Wolf. All are as they came from the factory.

I only have stock handguns. The most accurate ones are, in order of accuracy:
Dan Wesson PM7 in .45 ACP
EAA Witness Elite Match in .40
The two above are about equally accurate.

For semiauto, it'd have to be my Kimber Custom II.
For revolver, my EMF SAA clone takes the cake.
