There is no federal requirement to keep a copy of documents, but CA has requirements. You need to retain the CFLC number. There is less chance of a mistake if you just keep the letter than copying the number. Keeping a copy of the FFL doesn't hurt either, as well it ensures that you have the correct info.

You can keep such things separately so that you have it if you need it.

I guess I'll keep the FFL and CFLC in my 4473/DROS binder just to be safe.
