transporting ammo, magazines and guns

I enjoy going to the range to shoot my guns, but, I recently heard a story of a friend who had his sig p226 confiscated because he had his magazine in the same box with his firearm.
My question is: do I need to keep my empty magazines stored seperately from my secured firearms and secured ammo box. Also, because I drive an suv, I keep my seccured ammo in the front with me and my firearms in the back. Is this ok?
