I think this may be part of the problem. When you separate the upper from the lower, do you feel any drag when you move the bolt carrier back and forth inside the receiver?

Do you have any other lower receiver that you can swap with? that way you can at least eliminate one half of the gun. Most problems like the one you are describing are associated with the lower FCG.

My buddy just built a new ar-15, we took it to the range today, the rifle would fire one round, eject it, load the next round, and in the process of chambering the round the firing pin dimpled the primer and round would not fire.
This is a common occurrence with the AR15. Usually not a problem.

So you have to manually eject every other round?
I don't think this is how it is supposed to work, at least not mine.

The dimple is normal any time a round is loaded in an AR. The floating firing pin taps the primer. It sounds to me something is wrong with the lower, possably the disconnector or disconnector spring. When the second round wont fire, is the trigger just dead or do you hear it click and not discharge? Firing in bursts it typical if the lower parts kit is installed wrong or out of spec.

Most often when I've seen hammer follow in an AR, it's a spring issue. Double check that all of your fcg springs are properly installed. And do a manual function test of the trigger and disconnector with the upper seperated. Then with the upper installed.
