i am putting another flat together but this time i'm useing a tapco and have a ? about the rails. if i lineup the pre punched holes the rail is a little low towards the trunnion. i can push the front of the rails up a little and they line up with the trunnion but they are longer even with the top rails. now is it critical that the rails are even with the top lip or can they be uneven and not have a problem?

The pre-punched holes in the Tapco rails are not in the correct location.
Set the rails even with the top rail, and in line with your trunnion rail extensions. Then re-drill the pre-punched holes that are in the rail to be in the correct location.
I have built 4 of these out, and every one had the same wrong layout of the holes in the rails.
The rails need to be parallel with the top rail.
