If I send in my finished 80% lower to get anodized (type 3), will my hole dimension for my trigger pin and such be undersized when I get it back? I could cover the pins to prevent any anodized build-up, but isnt the main reason to get a type 3 anodized finish to keep the holes from enlongating after heavy use?

The holes will get smaller by about .001" Most of the time this isn't a problem. Measure your pins and the current hole size so you know how much clearance you have.
Reading your post - you're only sending the bare aluminum lower, right? You meant to ask about masking the pin holes, right? You don't anodize the pins....
