sighting in eotech

my buddy has a Eotech XPS2 + primary arms magnifier that he is trying to sight in on his AR at 50yd. With the magnifier ON he is shooting high about 1.5-2" at 50yd but if he takes off the magnifier he is dead on at 50yd. They are both mounted securely on but it seems that the magnifier sits high a bit and he has tried everything to get it to sit lower but can't. Anyone have any input
