Really stupid question. Mostly because I haven't done it.

Is there any difference at all between the checks for handgun purchases and long gun purchases?

I know the forms are filled out different, or may even be different forms, but I honestly don't know if the background check is different.

I'm not overly worried about it. I've never been fingerprinted either so that'd be amusing to see if I were to get a LiveScan done for a CCW but that's beside the point.

They might check to make sure you are over 21 for the handgun but they are the same for practical purposes.
