Does it hurt the value if I mis-match serial numbers on a gun? i.e. Having a different upper receiver or barrel from original.

How much depends on exactly what gun we're talking about.

depends on how much value the gun has heck a c9 with a 380 chrome slide and carbine magazine might be worth more than a typical used c9

Depends on the firearm.

If your talking AR-franken-gun, then yeah values going down immensely unless you got something akin to government paperwork on it.

Re-arseneled WWII firearms (especially US); mostly doesn't matter, because I guarantee you your chances of finding a all numbers matching M1 Garand/M1 carbine/M1911A1 are slim when most were re-arsenaled after WWII and the armorers certainly didn't care about numbers matching for collectors value in the 1940's and 50's.
