Is ok to bolt safe thru carpet or cut the carpet and foam off?

Go right through the carpet into the sub-floor. Make sure the bolts are tight and you are good to go. The carpet and pad will compress so no need to worry about someone prying the safe off the floor. Plus if you decide to move the safe, the carpet will still be intact. -
