COE application fee?

Getting a FFL03 + COE. I understand that the FFL03 has a $30 application fee to be mailed, via check or CC info.

For the COE, the application instructions state that I need to pay the Live Scan operator a $54 CA DOJ/BOF fingerprint and processing fee, $17 FBI processing free, plus the rolling fee...and that's it, right? That means I don't need to include any payment with the actual COE app, correct?

Correct, you don't include any payment with the COE application. You make one payment to whoever is doing the Live Scan that covers all the fees.
