2-3 inches low is totally typical of using a target hold with a gun that has combat sights.

Yeah. So #2 is the "norm" for most pistols. It's a target-style sight. #3 is a combat sight where you actually obscure/cover the target with the front sight. The SP-01 has combat sights. Most people, in my experience, shoot it low unless they know this or are told this. It's more common to place the target right on top of the front sight, so that's often the go-to hold and if you're shooting multiple guns and doing that, it's easy to forget when going back to a gun with a different hold. The SP-01 is mechanically very "precise," and all of my CZ's have also been extremely accurate as long as you align the sights properly. And not all CZ's are set up exactly the same -- depends on the model.

...so... get used to shooting it, replace one or both of the sights, or file material off the top of the front sight to make it shorter (which will bring your POI up assuming you're lining up the tops of the front and rear sights to get your picture, rather than lining the dots up)...

CZ does not recommend shooting reloads, factory loads your CZ should be #1 on your list. 0.02

Well I guess I'm in trouble. I reload and that is pretty much all I shoot out of my CZs. My loads shoot to point of aim. Been doing it for over ten years too.

Dude. No manufacturer in the history of guns recommends shooting reloads. I have never seen an owner's manual that didn't say "only use factory new ammunition" or whatever the phrasing is. Every brand says it. Glock, CZ, H&K, whatever. Reloads (at least theoretically) have a higher potential for being out of spec dimensionally or having too much powder or no powder or any other number of things that can cause major issues. Has NOTHING to do with accuracy. It's a CYA against a possible cause of a kaboom that you might blame on the gun rather than the ammo.

Damn....I should stop shooting reloads out of mine, even.though they are.more accurate.

There's no way weak reloads can cause 2-3 inch low impacts on a handgun from only 7 yards. If they were really that weak, they would have caused other issues with your pistol. If your positive it's not you, just replace the front sight with something shorter or shave it down a bit. I've shot a ton of reloads from different places and although some are hotter than others, they all have the same POI from such a close distance.
