This doesn't necessarily have to do with concealing with a permit. But I am curious as to what goes into the transportation laws. I have a backpack that is set up with a holster in one section and other gear in the other. Can I legally carry this in my vehicle as long as the section with the firearm is locked and in a separate pocket from the ammo?

If you do not have a CCW permit, the only requirement for transportation of the firearm is that the firearm be contained within a secure, locked container other than the vehicle glove box or utility compartment, and that it be unloaded.
There is no requirement to SEPARATE the ammunition from the firearm. They can both be locked within the same container.
The definition of "secure, locked container" is up to some interpretation.
A Gunvault or other lock box, pistol case, or briefcase certainly qualifies.
Some are comfortable putting a lock through the zipper-pulls of a backpack or a duffle bag, some are not comfortable with this.
One thing to be careful of though, if the zipper uses double pulls, and is flexible enough so that it can be bent between the pulls and the pulls than drawn down to open the zipper far enough to retrieve the firearm without unlocking the lock, you'd be on very sketchy ground.
Make sure that you can't access the firearm without actually breaking something.
And no... A paper lunch bag "secured" by a zip-tie is not legal.
