The Sea to Sea Trail comes to mind. http://www.seatoseatrail.org/

When I lived in Bonita there was a place down the street from me that offered a good place to run, hike, and mountain bike. There used to be a lot of areas like that.

Many of the good hiking trails are also popular mtn biking as well as equestrian trails. I suggest keeping the dogs close.

Mission Trails, Sweetwater Reservoir, Mt Woodson, Iron Mtn, The Cuyamacas etc. all have nice hiking trails.

For SD get the Afoot and Afield in SD by Jerry Schad (might have his name wrong)
Peruse it at a library or buy it yourself. For dog places, try a dog friendly type book.
Also, check out the book section at REI.
Generally, for dogs; BLM and Forest Service are the areas where you can let 'em run free. Look for some of the more out of the way places even in those systems.

san marcos: discovery lake. once you get up there the people are sparse. Escondido: Elfin Forest the way up and once you get up there, there are tons of trails and no people.

You may want to look at the Blue Sky reserve in Poway. It is a nice hike. I don't know about letting the dogs run though.
