Is there a ten day waiting period when transferring a gun to a new owner the same way there would be if you bought the gun new, even if you are doing a trade? I know trying to use logic to figure out California/Federal gun law is not usually very fruitful, but it would seem like both parties are allowed to own guns, do they still make you wait?

Yes, you have to wait.
Because almost all transfers must use a CA FFL, you have to follow the rules imposed on FFLs.
Only C&R rifles (rifles 50 years old and older (http://wiki.calgunsfoundation.org/index.php/Buying_and_selling_firearms_in_California#Buying_f rom_a_Private_Party_WITHOUT_a_Dealer)) can be paperless/FTF in CA, unless it's intrafamilial (http://wiki.calgunsfoundation.org/index.php/Transferring_Firearms_Among_Some_Family_Members).
